Starting iBEAT

The current version of iBEAT (version 1.1) only works on Linux. Future versions are expected to be compatible with Windows and Mac. For now, I will walk you through how to run iBEAT on a Linux machine.

You can use iBEAT in a terminal running either bash or csh. From what I can tell, there is no difference in the way that iBEAT works through either shell.

To set up iBEAT using bash, type the following into the terminal or add it to the .bashrc file. Replace the location with the location that the ibeat folder is stored on your computer:

export IBEAT_HOME = ~/ibeat

source $IBEAT_HOME/ibeatEnv.bash

To set up iBEAT using csh, type the following into the terminal or add it to the .cshrc file. Replace the location with the location that the ibeat folder is stored on your computer:
setenv IBEAT_HOME ~/ibeat

source $IBEAT_HOME/ibeatEnv.csh

To start iBEAT, type “ibeat” into the terminal. You will see a box pop up that says Research Lab IDEA and has 4 buttons: Image Preprocessing, Brain Extraction, Tissue Segmentation, and Brain Labeling. Once you see this box pop up, you have successfully started iBEAT.

    Eh… Wow. Brave soul. You managed to get iBEAT working. Bravo. We tried it across CentOS7/Unbutn18 and crashed both HARD (dead/failed to boot post installation) after the initial GUI load. Our repetitive reach out to the authors has been, less than enthusiastic, shall we say (we also reached out to them for iSeg2017 stuff). I have not gone through all your posts yet, and I hope you eventually managed to get it working well. The software quality is really making us worried about implementing it at production level sadly so that is why we gave it up almost years ago and moved to MANTIS. 😦

    You might have better luck trying MANTIS for tissue segmentation, their watershed for neonatal brain extraction. We are still looking for good neonatal MRI processing/segmentation software.     Best of luck.I found your blog via InfantFreeSurfer search. Hope you got that working. We are still stuck at SegFault from the software currently while trying to segment one of their template images… Still gonna be a while until we figure that out.

      Hi Yang,

      Yes, we got iBEAT to work for most of our subjects. Some of it is trial-and-error and not fully understanding what is going on behind the scenes, but it has gotten us further than Infant FreeSurfer.

      The link you provided looks like a great summary of software options for neonates! Our subjects are 1-2 years old, so not all of the neonate software will work well for them, but it is definitely worth looking into some other options.

      Good luck with your analyses as well! Hopefully with enough of us struggling through the same problems, we will reach a consensus on the best practices.
